Probably too late commenting on this but had the same issue. I have some houseplants - herbs like basil and mint as well as just decorative - and noticed they exploded in population after I watered things. Particularly one plant on my kitchen window, fuckin hunners of them zooming about. Don't know why no one else has suggested it but as soon as I bought a venus flytrap and sat it right on the window sill next to the other plants, I have not had one single fly. It sorted itself out literally overnight. Brilliant wee plants and bonus is you don't have to deal with fly paper encrusted with dead nasties or cups filled with manky dead flies floating in them.

Edit: I got the venus flytrap just from b&q for a couple of quid
